Municipalities should have full control over managing local roadways. If they decide to add, remove, or modify bike lanes (or other aspects of the road) then it should be in the control of the municipality (so long as the changes done are safe and reasonable).
When deciding what is best for local residents, it is an overreach of the provincial government to decide where safe bicycle infrastructure can or cannot be installed.
